Silverstrip on a server with existing folders - a .htaccess problem

Hi,
I'm trying to install Silverstrip on a server that has other sub sites in folders. I've edit the line
RewriteRule ^(clients|archiving|bm|objects|cgi-bin|feed|images|klogs|moodle|mt|prj|project|robportal|weblogs|zac) - [L]
in .htaccess folder. I've been able to a get directory listing of the folders but when a file is accessed it still tries to process the request thru sapphire/main.php?
Does anyone have any suggestions ?
