Which template to format? (/blog/templates or /themes/mytheme)

Is it correct to edit:
/blog/templates/Layout/BlogHolder.ss

by adding my layout code?

Or should I make a new template in my:
/themes/mytheme/BlogHolder.ss

and add my styling and layout to that file?

You should always edit the modules html in your own theme rather than editing the module directly. It makes upgrading hard. I recommend making a subtheme (eg /themes/mytheme_blog/) which you can logically group theme files which override blog.
