How do I separate main menu from the banner in the simple theme?
So I can add a logo to the banner.

what do you mean by 'main menu'? the menu on the top in simple theme? If so, go to /templates/includes/header.ss
where do you wish to load menu?
if just simply remove it from Header, you can remove <% include Navigation %>. the navigation would be gone.
But i suggest change it into 'comment' format. cuz you dont know when you would be able to re-use it again.
