According to dio5's link, SS checks the 'mysite (or other name given to site folder)' folder first, so that's the reason I put everything in 'mysite'. For me, mysite is my complete project folder. Also, I don't really see the need for themes when developing custom sites for clients, but perhaps I'm a little old fashioned here ;)
