The number of classes in my current project is quite large and growing. It would be nice if I could organize them into sub-directories under /mysite/code. What effect if any would such a reorganization have?

So It appears that the reorganization has no effect.

As long as you run a ?flush=1 after moving things around (to update the internal manifest file) you can organize files into subfolders, modules as much as you wish!
